Can we have 2 registers in RMS accessing 2 different databases running on the
same insatnce of MSDE?

You may have licensing isues however. I'm pretty sure you would have to have
a dongle on each register in that scenario.

Yep. two database = two store = two license = two dongle. You would need
HQ if you wanted to transfer between registers...
